[meta-xilinx] System.bit and fpga.bit

I don't understand the question here.

Settings like MIO, EMIO, periferal and clock configuration do NOT end up in 
the bitstream, they end up in the FSBL. Which is very confusing to most first 
time users, so I think this may answer your question.
