The ezynq recipe overrides do_fetch() and runs exactly that line. Then it
switches to revision 54fee227ef141214141a226efd17ae0516deaf32.
If "git clone" worked then what log.do_fetch says?

When doing manually you might have cloned "master" branch accidentally -
after patching the configure surely fails - makefiles conflict.
