Not only possible, but it's the best choice. Only program the logic sooner if 
you really need that (e.g. display splash screen or PCIe initialisation).

Just one pitfall, you have to take care that the FPGA logic is not accessed 
until it's ready. Simple way to accomplish this is to build the related 
drivers as module and load them after the FPGA has been programmed.
